PhySIC: a veto supertree method with desirable properties.

چکیده
This paper focuses on veto supertree methods; i.e., methods that aim at producing a conservative synthesis of the relationships agreed upon by all source trees. We propose desirable properties that a supertree should satisfy in this framework, namely the non-contradiction property (PC) and the induction property (PI). The former requires that the supertree does not contain relationships that contradict one or a combination of the source topologies, whereas the latter requires that all topological information contained in the supertree is present in a source tree or collectively induced by several source trees. We provide simple examples to illustrate their relevance and that allow a comparison with previously advocated properties. We show that these properties can be checked in polynomial time for any given rooted supertree. Moreover, we introduce the PhySIC method (PHYlogenetic Signal with Induction and non-Contradiction). For k input trees spanning a set of n taxa, this method produces a supertree that satisfies the above-mentioned properties in O(kn(3) + n(4)) computing time. The polytomies of the produced supertree are also tagged by labels indicating areas of conflict as well as those with insufficient overlap. As a whole, PhySIC enables the user to quickly summarize consensual information of a set of trees and localize groups of taxa for which the data require consolidation. Lastly, we illustrate the behaviour of PhySIC on primate data sets of various sizes, and propose a supertree covering 95% of all primate extant genera. The PhySIC algorithm is available at http://atgc.lirmm.fr/cgi-bin/PhySIC.

Résumé Phylogenetic methods are used to infer the evolutionary history of species. In the Tree of Life framework, heterogeneous character data and very large species sets are considered. Supertree methods have been developped to deal with such a situation. These methods combine source topologies, inferred from separate character sets, into a larger, so-called supertree. One of the main challeng...
متن کاملPolynomial Supertree Methods Revisited
Supertree methods allow to reconstruct large phylogenetic trees by combining smaller trees with overlapping leaf sets into one, more comprehensive supertree. The most commonly used supertree method, matrix representation with parsimony (MRP), produces accurate supertrees but is rather slow due to the underlying hard optimization problem. In this paper, we present an extensive simulation study c...
متن کاملA Supertree Method for Rooted Trees Charles Semple and Mike Steel
The amalgamation of leaf-labelled (phylogenetic) trees on overlapping leaf sets into one (super)tree is a central problem in several areas of classi cation, particularly evolutionary biology. In this paper, we describe a new technique for amalgamating rooted phylogenetic trees. This appears to be the rst such method to provably exhibit particular desirable properties which we list and establish.
متن کاملA Class of General Supertree Methods for Nested Taxa
Amalgamating smaller evolutionary trees into a single parent tree is an important task in evolutionary biology. Traditionally, the (supertree) methods used for this amalgamation take a collection of leaf-labelled trees as their input. However, it has been recently highlighted that, in practice, such an input is somewhat limiting and that one would like supertree methods for collections of trees...
